Not sure what you are asking? You say that Matter Control can do this so what's the issue?

The issue is that I can not find the commands or menu items in MC to Do it... Sometimes I am not very bright. I know MC can do it because the info on their web pages says it can
I just can't find the commands
I have tried the standard User interface for OS x things like Shift clicking or drag grouping the files I have placed in the queue but it wont let me do that.

You first select one of your stls in matter control, and then you click edit. After that you can either copy (duplicate that stl) or click add to add different stls. Use the controls on the top left to position the individual stls.using the controls on the right you can rotate the individual stls. The selected stl becomes slightly brighter in color.
The controls are not %100 intuitive but you will get used to them.
Then you save it and the rest is as usual

I think you had to click cancel after save which was very counter intuitive.
