HE280 Upgrade and Extruder Stepper Stops Working

I upgraded to the HE280 hotend and all the wiring seemed to go well. I also upgraded the firmware per the instructions.
The calibration appeared to go well so I started a calibration print in MatterControl. Two issues happened at this point. The print head was about 5mm from the glass while printing and the extruder didn't work.
Any ideas on where I can look to track down the issue?
